Not sure I'm following this thread correctly, but the "cap" for File Manager is located in WHM > Tweak Settings > System, department.

The maximum file size in MB allowed for upload through cPanel File manager. Apply "unlimited" for unlimited

This is different than upload_max_filesize and post_max_size in your php.ini

Infopro is correct; to modify the maximum file size for files loaded via cPanel File Manager, this must be done via the Tweak Settings page in WHM (e.k., via root access to WHM).

There are also limits you can define in a PHP configuration (php.ini) file, merely for the File Managing director this is done via WHM Tweak Settings.
